Most cookie recipes call for salt and/or baking powder. Self-rising flour already contains salt and baking powder for the leavening abilities, so you can certainly use self-rising flour in recipes in lieu of all-purpose flour, but you have to omit the addition of the normal salt/leavening agent that the recipe calls for.
